depending on the aplication I like the normal win ftp, explorer, and then to manage it with the manager or scripts.

I use WSFTP 9 Pro. It works great as it does SFTP in case you are off campus or use wireless.

linux -> glftpd or proftpd
windows -> serv-u ftp (not free) or maybe warftpd (free) I haven't used War in a long time tho.

smartftp is what i use.. it's kinda neat cus if you copy a ftp link to a clipboard and have SFTP running, it pops up and automatically connects with all the info you have copied.
